I have checked BIOS and confirmed that they are all on the same settings, but nothing has fixed it. When I go to configure FanControl, only 3 of my 6 case fans will bind to the speed sensors, and they also can't be manually controlled.

(I have a B550 Aorus Pro AC) My CPU cooler and GPU fans have no problems with this, and 3 of the case fans work perfectly. These are all plugged directly into the motherboard fan headers (no fan hubs/controllers) and I have no problem controlling them directly through BIOS or the Gigabyte software.
